I have just looked at Historic Malta as a possibility for a future holiday. Why is that if I book online for this September I can choose which optional excursion to book, but for September next year it is all or nothing?

Individual excursions go on sale approximately 15 weeks before the first departure of the year for the tour. So, at the moment you can book all excursions in one pre-bookable excursion package, but if you are only looking at taking one or two of them, then you will be able to book these separately in 2015.
